Predicting DNA Sequence Motifs of Recombination Hotspots by Integrative Visualization and Analysis
نویسندگان
چکیده
Meiotic recombination hotspots play important roles in life sciences, but the regulatory mechanism remain unclear. To predict DNA sequence motifs that regulate recombination hotspots, we designed an open source software tool called “LDsplit” that detects SNPs (single nucleotide polymorphisms) associated with meiotic recombination hotspots. The association is measured by the difference of historical recombination rates at a hotspot between two sub-populations with different alleles of a candidate SNP. Providing userfriendly graphic interface and integrative visualization, LDsplit provides insight into the relation of recombination hotspots with proximal DNA sequence patterns.

LDsplit: Screening cis-regulatory motifs stimulating meiotic recombination hotspots by analysis of DNA sequence polymorphisms
In this newer version, LDsplit was implemented in Java language with a user-friendly interface as shown in Figure 2. This greatly facilitates the analysis of data, providing users with an integrative view of genomic context of hotspots (e.g. flanking DNA sequences). We tested the newly implemented LDsplit on HapMap SNP data to predict the association of the FG11 SNP with the DNA2 hotspot, previ...
متن کاملGenome-Wide Analyses of Recombination Prone Regions Predict Role of DNA Structural Motif in Recombination
HapMap findings reveal surprisingly asymmetric distribution of recombinogenic regions. Short recombinogenic regions (hotspots) are interspersed between large relatively non-recombinogenic regions. This raises the interesting possibility of DNA sequence and/or other cis- elements as determinants of recombination. We hypothesized the involvement of non-canonical sequences that can result in local...
متن کاملDNA Sequence-Mediated, Evolutionarily Rapid Redistribution of Meiotic Recombination Hotspots
Hotspots regulate the position and frequency of Spo11 (Rec12)-initiated meiotic recombination, but paradoxically they are suicidal and are somehow resurrected elsewhere in the genome. After the DNA sequence-dependent activation of hotspots was discovered in fission yeast, nearly two decades elapsed before the key realizations that (A) DNA site-dependent regulation is broadly conserved and (B) i...
متن کاملFission Yeast Hotspot Sequence Motifs Are Also Active in Budding Yeast
In most organisms, including humans, meiotic recombination occurs preferentially at a limited number of sites in the genome known as hotspots. There has been substantial progress recently in elucidating the factors determining the location of meiotic recombination hotspots, and it is becoming clear that simple sequence motifs play a significant role. In S. pombe, there are at least five unique ...
متن کاملSpecific Modifications of Histone Tails, but Not DNA Methylation, Mirror the Temporal Variation of Mammalian Recombination Hotspots
Recombination clusters nonuniformly across mammalian genomes at discrete genomic loci referred to as recombination hotspots. Despite their ubiquitous presence, individual hotspots rapidly lose their activities, and the molecular and evolutionary mechanisms underlying such frequent hotspot turnovers (the so-called "recombination hotspot paradox") remain unresolved. Even though some sequence moti...
